In the event that this organization delegates a portion of its program to another group these personnel policies establish the minimum standards which must be met by delegated agency.

It's one word used in three different situations.

"Designar" could apply to a person or agency but not a program as in the context. "Facultada" would work with the agency, but "delegar" and its derivatives work fine in all of it.

could you use "designar" for delegates a portion and "nombrar" in the second section instead of "delegar"?

As a Spanish native speaker, I would translate the first delegates as designar (In my opinion you are right), but the send is more related to a legal aspect, so I would translate it as .... las cuales deben ser cuplidas por las agencias facultadas (para ello) <= Optional.
